BUStools
BUStools processes BUS (Barcode-UMI-Set) files to enable fast quantification and manipulation of single-cell RNA-seq data generated by pseudoalignment methods such as Kallisto.
Key Features:
- Barcode-UMI-Set (BUS) format: encapsulates barcodes, unique molecular identifiers (UMIs), and gene sets to represent essential components of scRNA-seq data.
- Pseudoalignment support: supports pseudoalignment-based quantification that bypasses full alignment to a reference genome.
- Modular workflow development: enables construction of modular workflows that can be adapted for specific technologies and integrated into broader analysis pipelines.
- Efficient quantification and analysis: provides rapid quantification and utilities for downstream processing of scRNA-seq data using the BUS representation.
- Integration with existing tools: interoperates with tools such as Kallisto for processing pseudoalignment outputs.
Scientific Applications:
- Single-Cell RNA-seq Analysis: applied to quantification and processing of single-cell RNA sequencing data to obtain per-cell gene expression counts.
- Customizable Workflows: supports development of technology-specific workflows and optimizations for diverse single-cell platforms.
Methodology:
BUStools operates on BUS files produced by pseudoalignment (e.g., Kallisto), bypassing full alignment to a reference genome to reduce computational time and resource usage while focusing on barcodes, UMIs, and gene sets for quantification.
