BacHBerryEXP

BacHBerryEXP provides gene expression browsing and analysis of RNA-seq and de novo transcriptome assembly datasets from berry fruits to support investigation of flavonoid and phenylpropanoid biosynthesis.

Key Features:

  • Extensive Transcriptomic Database: BacHBerryGEN houses de novo transcriptome sequences from 13 berry fruit species spanning eight genera, seven families, and three plant clades sampled across Europe, South America, and Asia.
  • RNA-seq and de novo assembly support: Supports RNA-seq datasets and de novo transcriptome assembly for comprehensive expression analyses.
  • Integrated BLAST portal: Enables identification of candidate genes involved in phenylpropanoid biosynthesis via integrated BLAST searches.
  • Expression pattern analysis: Enables study of flavonoid gene transcript expression across fruit developmental and ripening stages, including analysis of regulatory proteins MYB, bHLH, and WD40.
  • Cross-species comparative datasets: Includes data from wild species such as Rubus genevieri and cultivated varieties such as Rubus idaeus cv. Prestige to facilitate comparative analyses relevant to breeding for phenolic content.

Scientific Applications:

  • Flavonoid and phenylpropanoid pathway characterization: Identify genes and expression patterns underlying flavonoid and phenylpropanoid biosynthesis and phenolic compound accumulation.
  • Anthocyanin biosynthesis and regulatory network analysis: Analyze anthocyanin biosynthesis with emphasis on MYB, bHLH, and WD40 regulatory proteins.
  • Fruit ripening and developmental transcriptomics: Study transcriptomic changes across fruit ripening and developmental stages.
  • Comparative genomics and breeding selection: Compare wild and cultivated species to inform selection of genotypes for breeding to enhance phenolic content.
  • Pharmacological compound discovery: Support identification of genotypes and transcripts relevant to pharmacological applications of flavonoids.

Methodology:

Construction and analysis of de novo transcriptomes from RNA samples collected at various ripening stages, from ripe fruits, and leaf RNA for one species.
