CRISPRitz

CRISPRitz provides genome-wide, variant-aware identification and annotation of CRISPR/Cas off-target sites to support design and assessment of sgRNAs and genomic editing specificity.

Key Features:

  • Efficient Off-Target Site Identification: Employs efficient data structures and parallel computation to enumerate putative off-target sites genome-wide with high computational performance.
  • Variant-Aware Analysis: Supports DNA and RNA bulges and mismatches of arbitrary size and incorporates genetic variants into searches to enable variant-aware off-target prediction.
  • Functional Impact Assessment: Annotates potential off-target sites within coding and non-coding regions and integrates functional genomic elements such as insulators and chromatin-accessible sites from ENCODE.
  • User-Specified Parameters: Allows specification of mismatch counts and bulge configurations to tailor search sensitivity for sgRNA design.
  • Comprehensive Comparative Analysis: Produces outputs suitable for head-to-head comparisons with other tools to evaluate computational efficiency and annotation capabilities.

Scientific Applications:

  • sgRNA design and off-target minimization: Aids design of single guide RNAs (sgRNAs) by identifying and prioritizing off-target sites to minimize unintended nuclease cleavage.
  • Variant-aware editing assessment: Assesses how genetic variants affect predicted off-target profiles for personalized or population-scale genome editing analyses.
  • Functional impact evaluation: Evaluates potential impact of off-target cleavage on coding and non-coding functional elements using annotations from resources such as ENCODE.

Methodology:

Performs exhaustive genome searches using efficient data structures and parallel computation to enumerate putative off-target sites, supports DNA/RNA bulges and mismatches of arbitrary size, incorporates genetic variants, and annotates sites with functional genomic elements such as ENCODE insulators and chromatin-accessible regions.
