ChIPSummitDB

ChIPSummitDB provides a database and analysis resource of 3,727 processed human ChIP-Seq datasets to map transcription factor (TF) cistromes for 292 TFs and to analyze TF binding sites and their topological arrangements.

Key Features:

  • Cistrome Analysis: Compiles cistromes for 292 human transcription factors from processed ChIP-Seq datasets to identify TF-bound genomic regions.
  • Topological Arrangement Examination: Calculates and reports distances between TF binding motif centers and ChIP-Seq peak summits to characterize spatial relationships within TF complexes.
  • Data Visualization Tools: Provides GenomeView for browsing cistromes and ChIP-Seq peak sets, dbSNPView for inspecting overlapping single nucleotide polymorphisms (SNPs), MotifView for displaying average distances between motif centers and overlapping ChIP-Seq peak summits, and PairShiftView for visualizing distance distributions between motif centers and peak summits.
  • Comprehensive Collection: Aggregates 3,727 processed human ChIP-Seq datasets to support genome-wide studies of TF binding and regulatory interactions.

Scientific Applications:

  • TF–DNA interaction mapping: Map and analyze transcription factor binding sites and cistromes across the human genome using processed ChIP-Seq data.
  • Gene regulatory network analysis: Explore spatial arrangements and overlapping binding events among TFs to inform models of regulatory interactions.
  • Variant impact assessment: Inspect overlaps between dbSNP-annotated SNPs and TF binding sites to investigate potential effects of genetic variation on TF binding.
  • Topological arrangement studies: Analyze motif center to peak summit distance distributions to study the topology of TF complexes and potential indirect binding via protein–protein interactions.

Methodology:

Processing of 3,727 human ChIP-Seq datasets, compilation of TF cistromes for 292 TFs, computation of distances between motif centers and ChIP-Seq peak summits, and intersection of ChIP-Seq peaks with dbSNP annotations for SNP overlap analysis.
