ChiCMaxima

ChiCMaxima is a computational tool that enhances the analysis of genome organization using Capture Hi-C (CHi-C) data. CHi-C represents an advanced technique for exploring genome architecture, specifically by coupling chromosome conformation capture with oligonucleotide capture of regions of interest. One of the primary challenges in utilizing CHi-C data lies in detecting chromatin loops, a task complicated by the technical biases inherent to Hi-C/4C-like methodologies and the unsuitability of existing tools based on different assumptions about these biases.

ChiCMaxima addresses this challenge through a unique approach that combines the identification of local maxima with limited filtering to detect DNA looping interactions effectively. This methodology integrates information from biological replicates, ensuring a more accurate representation of chromatin interactions. Compared to previously available tools, ChiCMaxima demonstrates greater stringency and robustness in detecting looping interactions, marking a significant advancement in chromatin architecture analysis.

An integral feature of ChiCMaxima is its graphical user interface (GUI) browser, which facilitates the flexible visualization of CHi-C profiles alongside various epigenomic tracks. This feature improves the user experience through an intuitive platform for data exploration and enables a more comprehensive analysis of the genomic context surrounding detected looping interactions.
