DiNGO

DiNGO performs Gene Ontology (GO) and Human Phenotype Ontology (HPO) term enrichment analyses to identify overrepresented GO categories and HPO terms in gene or protein sets for functional and phenotypic interpretation.

Key Features:

  • GO and HPO term enrichment analysis: Performs enrichment analysis of Gene Ontology (biological process, molecular function, cellular component) and Human Phenotype Ontology terms on gene or protein sets.
  • Multithreaded architecture: Uses multithreading to process large datasets and reduce computation time.
  • Gene/Protein identifier conversion: Includes a utility to convert gene and protein identifiers for compatibility across databases.
  • Automatic GO/HPO annotation updating: Automatically updates GO and HPO annotation resources.
  • Statistical overrepresentation testing: Determines term overrepresentation by comparing term frequencies in a dataset to a background set to identify significant enrichments.
  • Java implementation: Implemented in Java.

Scientific Applications:

  • Genomics and proteomics research: Supports interpretation of gene and protein lists to elucidate gene functions and interactions.
  • Clinical genetics: Enables analysis of HPO terms to link genetic variation with human phenotypic abnormalities.
  • Translational studies: Aids studies connecting genetic variants with phenotypic traits in human health and disease.

Methodology:

Performs statistical overrepresentation testing by comparing the frequency of GO and HPO terms in the input dataset against a background set to identify significant enrichments; uses multithreaded processing, supports gene/protein identifier conversion, and automatically updates GO and HPO annotation resources; implemented in Java.
