GAG builder

GAG builder constructs three-dimensional models of glycosaminoglycan (GAG) sequences to represent their spatial configurations for structural and interaction analyses.

Key Features:

  • 3D Model Construction: Generates 3D models from GAG sequences encoded in GlycoCT format.
  • Integration with MatrixDB and Standards: Integrates with MatrixDB and adheres to IMEx consortium and HUPO Proteomics Standards Initiative standards, leveraging MatrixDB's schema that supports n-ary experiments for molecular interaction annotation and exchange.
  • Data Representation and Cross-referencing: Cross-references GAG sequences with GlyTouCan and represents sequences in IUPAC, GlycoCT, and SNFG image formats.
  • Interaction Network Construction: Enables construction of interaction networks related to diseases, biological processes, molecular functions, or publications using MatrixDB interaction data.
  • Visualization Integration: Supports visualization of 3D biomolecular structures via the PDB Component Library and LiteMol.

Scientific Applications:

  • Structural Analysis of GAGs: Supports structural biology studies of glycosaminoglycans by providing 3D models and standardized representations.
  • ECM Interaction Mapping: Facilitates analysis of extracellular matrix (ECM)–GAG interactions using MatrixDB-curated interaction data.
  • Disease and Signaling Research: Enables investigation of GAG roles in cellular signaling, tissue organization, and disease pathology and aids identification of potential therapeutic targets.

Methodology:

Generates 3D models from GlycoCT-encoded GAG sequences; cross-references sequences with GlyTouCan; represents sequences in IUPAC, GlycoCT, and SNFG formats; integrates data with MatrixDB interaction records and uses the PDB Component Library and LiteMol for structure visualization.
