Galaxy scater

Galaxy scater performs quality control, visualization, and data exchange for single-cell RNA sequencing (scRNA-seq) datasets using command-line scripts and the Loom file format.

Key Features:

  • scRNA-seq assessment and QC: Functions for assessing scRNA-seq data and applying quality-control metrics and filters.
  • Visualise-Filter-Visualise paradigm: Implements a visualize-filter-visualize workflow that explicitly shows data before and after filtering.
  • Command-line tools and Loom integration: Provides command-line scripts and Galaxy wrappers with Loom format support for data exchange and interoperability.
  • Support for downstream analysis: Enables transition from initial QC to more in-depth single-cell analyses.

Scientific Applications:

  • Quality Control: Applying filtering and QC metrics to ensure integrity and reliability of scRNA-seq data.
  • Data Visualization: Generating visual representations of single-cell expression data to inspect distributions and effects of filtering.
  • Single-cell genomics workflows: Facilitating data interchange and QC steps within single-cell genomics analyses.

Methodology:

Integration of command-line scripts with Galaxy wrappers, use of the Loom file format for data interchange, and implementation of the Visualise-Filter-Visualise workflow (visualization before and after filtering).
