GmT

GmT integrates the mothur suite into Galaxy to perform end-to-end 16S rRNA gene sequencing analysis for microbial community characterization.

Key Features:

  • mothur integration: Integrates over 125 mothur tools into the Galaxy platform.
  • Pre-configured workflows: Provides Galaxy workflows for end-to-end processing of 16S rRNA gene sequencing data from raw data processing to visualization and reporting.
  • MiSeq SOP support: Supports analysis of datasets following the mothur MiSeq standard operating procedure (SOP).
  • Visualization/reporting integration: Connects workflow outputs to third-party visualization and reporting tools.

Scientific Applications:

  • Microbial community characterization: Analysis of 16S rRNA gene sequencing data to profile microbial community composition.
  • Microbial ecology studies: Application in studies of microbial ecology to compare taxa and community structure across samples.
  • Metagenomics workflows: Use within metagenomics research for standardized 16S amplicon data processing and reporting.
  • Workflow validation: Demonstration and validation of analysis workflows using the mothur MiSeq SOP.

Methodology:

Integrates over 125 mothur commands into Galaxy and executes pre-configured workflows to perform end-to-end 16S rRNA gene sequence analysis from raw data processing to final visualization and reporting, with support for datasets processed according to the mothur MiSeq SOP and connectivity to third-party visualization/reporting tools.
