HMP2 (Integrative Human Microbiome Project 2) integrates longitudinal multi-omics and clinical data to characterize host–microbiome interactions in inflammatory bowel diseases, specifically Crohn's disease and ulcerative colitis.

- Longitudinal Data Collection: Longitudinal study of 132 subjects over one year with up to 24 time points per individual, generating 2,965 stool, biopsy, and blood specimens.
- Comprehensive Molecular Profiling: Generates microbial transcriptional activity profiles, metabolite pools including acylcarnitines, bile acids, and short-chain fatty acids, and host serum antibody levels.
