MAGenTA

MAGenTA analyzes transposon insertion sequencing (Tn-Seq) data to calculate gene-level growth rates and assess genome-wide fitness and gene importance under specific experimental conditions.

Key Features:

  • Growth Rate Calculation: Calculates growth rates for each gene disrupted in a Tn-Seq experiment to infer gene fitness and importance.
  • Support for Tn-Seq Approaches: Implements analyses compatible with TraDis, HiTS, and IN-Seq Tn-Seq experimental approaches.
  • Sliding Window Analysis: Performs sliding window analysis to identify genomic regions and clusters of genes with similar fitness impacts.
  • Bottleneck Calculations and Corrections: Computes and corrects for bottlenecks and related biases introduced during Tn-Seq experiments.
  • Statistical Comparisons: Conducts statistical comparisons between experiments and strains to identify differential fitness effects.
  • Visualization Capabilities: Generates genome-wide fitness visualizations to represent complex Tn-Seq datasets.

Scientific Applications:

  • Discovery of gene functions and ncRNAs: Facilitates discovery of novel gene functions and non-coding RNAs (ncRNAs) through fitness-based signatures.
  • Identification of genes and pathways in drug tolerance or disease induction: Identifies genes, pathways, and ncRNAs involved in drug tolerance or disease induction by comparing fitness under relevant conditions.
  • Exploration of higher-order genome organization: Enables study of higher-order genome organization via genome-wide fitness patterns.
  • Investigation of host factors affecting bacterial susceptibility: Supports investigation of host factors that modulate bacterial susceptibility by analyzing changes in gene fitness.

Methodology:

Computational methods explicitly include gene-level growth rate calculation from Tn-Seq data, sliding window analysis, bottleneck calculations and corrections, statistical comparisons between experiments and strains, and generation of genome-wide fitness visualizations.
