MaizeSNPDB
MaizeSNPDB provides a genotype database of single nucleotide polymorphisms (SNPs) in maize, containing genotype data from 1,210 maize lines across approximately 35 million SNP sites refined from the maize HapMap 3 project.
Key Features:
- Dataset composition: Contains genotype data from 1,210 maize lines covering approximately 35 million SNP sites derived from the maize HapMap 3 project.
- Sparse storage in R: Stores genotypes using sparse matrices in R to optimize storage and computational efficiency.
- Genotype representation and conversion: Represents genotypes as integer sparse genotype matrices and includes R scripts such as chara-2-sparse.R to convert character genotype matrices into integer sparse format.
- Genetic analysis programs: Provides genetic analysis programs to extract and analyze SNPs within specified genomic regions.
Scientific Applications:
- Functional Genomic Studies: Enables exploration of genetic variation and its implications for maize traits.
- Marker-Assisted Breeding: Supports identification of SNPs associated with desirable traits for marker-assisted selection.
Methodology:
Genomic variations from high-throughput sequencing were refined from the maize HapMap 3 dataset, processed and stored using sparse matrices in R, and character genotype matrices were converted into integer sparse genotype matrices via R scripts (e.g., chara-2-sparse.R).
