PathwayCommons SPARQL endpoint
PathwayCommons SPARQL endpoint provides programmatic SPARQL access to integrated biological pathway and interaction data to enable retrieval and analysis of biochemical reactions, gene regulatory networks, genetic interactions, transport and catalysis events, and physical interactions represented in BioPAX.
Key Features:
- Data Integration and Standardization: Aggregates pathway data from multiple sources including nine partner databases and standardizes representation using the BioPAX (Biological Pathway Exchange) format for biochemical reactions, gene regulatory networks, genetic interactions, transport and catalysis events, and physical interactions involving proteins, DNA, RNA, small molecules, and complexes.
- SPARQL Query Service: Exposes a SPARQL endpoint enabling programmatic, complex queries across the integrated BioPAX datasets.
- Data Scope: Collects and serves a large corpus of pathway data encompassing over 1,400 pathways and more than 687,000 interactions across multiple organisms.
Scientific Applications:
- Systems Biology Research: Enables modeling and analysis of complex biological systems via detailed pathway and interaction representations.
- Drug Discovery and Development: Supports identification of potential drug targets and analysis of molecular mechanisms underlying disease using integrated pathway data.
- Genetic Studies: Facilitates exploration of gene regulatory networks and genetic interactions to inform gene function and regulation studies.
- Bioinformatics Analysis: Supports large-scale analyses of protein-protein interactions, metabolic pathways, and other pathway-centric bioinformatics investigations.
Methodology:
PathwayCommons aggregates pathway data from multiple sources and represents it in the BioPAX (Biological Pathway Exchange) format to standardize and document biochemical reactions, gene regulatory networks, genetic interactions, transport and catalysis events, and physical interactions.
