PerMemDB

PerMemDB provides a repository of eukaryotic peripheral membrane proteins (PMPs), aggregating UniProt entries and MBPpred predictions to support analyses of protein–membrane interactions and proteome-wide studies.

Key Features:

  • Comprehensive data sources: Aggregates UniProt entries and MBPpred predictions to identify proteins that interact non-covalently with membrane lipids via membrane binding domains.
  • Extensive protein collection: Contains 231,770 peripheral membrane proteins derived from 1,009 eukaryotic organisms.
  • Cross-references and annotations: Provides cross-references to other databases, literature references, and annotations of protein interactions for each entry.
  • Domain annotation: Uses MBPpred to annotate characteristic membrane binding domains that mediate lipid interactions.

Scientific Applications:

  • Evolutionary and functional analysis: Enables studies on the evolution and functional roles of peripheral membrane proteins.
  • Proteome-wide and comparative analyses: Supports proteome-wide analyses and comparative studies across 1,009 eukaryotic organisms.
  • Protein–lipid interaction and network studies: Provides annotated entries for investigation of non-covalent protein–lipid interactions and protein interaction networks.

Methodology:

Data are aggregated from UniProt and from MBPpred predictions; MBPpred is used to identify proteins interacting non-covalently with membrane lipids via membrane binding domains and to annotate those domains, and entries are cross-referenced to other databases and literature.
