Phoenix Enhancer

Phoenix Enhancer enhances proteomics data analysis by leveraging PRIDE Cluster MS/MS spectrum clustering to evaluate and refine peptide-spectrum matches (PSMs) and propose new peptide identifications.

Key Features:

  • Evaluation of Peptide Identifications: Assesses original peptide-spectrum matches (PSMs) within individual datasets to detect low-confidence or potential mis-identifications.
  • Confidence Scoring System: Assigns confidence scores to originally identified PSMs to complement global false discovery rate assessments.
  • Discovery of New PSMs via Cluster Matching: Matches unidentified spectra against spectrum clusters to propose potential new peptide-spectrum matches.
  • Use of PRIDE Cluster MS/MS Data: Utilizes public PRIDE Cluster tandem mass spectrometry datasets as reference clusters for spectrum comparison.

Scientific Applications:

  • Proteomic identification validation: Improves accuracy of peptide and protein identifications by identifying mis-identifications and low-confidence PSMs.
  • Proteome depth extension: Expands peptide discovery by proposing new PSMs for previously unidentified spectra, supporting basic and applied proteomics studies.

Methodology:

Integrates spectrum clustering methodologies to compare individual MS/MS spectra against clusters of previously identified spectra from PRIDE Cluster to refine and suggest peptide identifications.
