PrimerMiner
PrimerMiner provides R-based methods to develop and validate DNA metabarcoding primers targeting the cytochrome c oxidase subunit I (COI) region to reduce primer bias in freshwater invertebrate and broader insect biodiversity assessments.
Key Features:
- Batch downloading and sequence clustering: Automates downloading of COI and barcode sequences from BOLD (Barcode of Life Data System) and NCBI and applies sequence clustering to mitigate biases from uneven numbers of sequences per species.
- COI gene focus: Targets the cytochrome c oxidase subunit I (COI) barcode region with emphasis on freshwater aquatic invertebrates.
- High base degeneracy primer design: Generates primers with high base degeneracy and produced four primer sets tailored for freshwater invertebrate groups relevant to stream ecosystem assessments.
- Empirical testing with mock communities: Validated by sequencing a mock community of 52 freshwater invertebrate taxa and compared against Folmer barcoding primers and a 16S ribosomal marker, showing superior amplification efficiency and taxonomic detection.
- In silico evaluation: Performs in silico assessments of primer suitability, including tests for application to non-aquatic insect samples.
Scientific Applications:
- Biodiversity assessment: Enables more complete detection of animal taxa in metabarcoding studies, with optimized primers detecting nearly 100% of taxa in test mock communities.
- Stream ecosystem biomonitoring: Supports targeted detection of freshwater invertebrates for ecological assessments of streams.
- Environmental monitoring and conservation biology: Provides primers and evaluations useful for monitoring community composition and informing conservation decisions.
- Primer development and evaluation: Supplies sequence retrieval, clustering, and evaluation methods for designing and validating targeted metabarcoding primers to reduce primer bias.
- Broad arthropod metabarcoding: Includes assessments applicable to non-aquatic insect samples, extending utility beyond aquatic ecosystems.
Methodology:
Batch download of sequences from BOLD and NCBI, sequence clustering to reduce sampling bias, design of primers with high base degeneracy, and in silico evaluation of primer performance.
