PrimerMiner provides R-based methods to develop and validate DNA metabarcoding primers targeting the cytochrome c oxidase subunit I (COI) region to reduce primer bias in freshwater invertebrate and broader insect biodiversity assessments.

  • Batch downloading and sequence clustering: Automates downloading of COI and barcode sequences from BOLD (Barcode of Life Data System) and NCBI and applies sequence clustering to mitigate biases from uneven numbers of sequences per species.

  • Empirical testing with mock communities: Validated by sequencing a mock community of 52 freshwater invertebrate taxa and compared against Folmer barcoding primers and a 16S ribosomal marker, showing superior amplification efficiency and taxonomic detection.
