RuleBuilder

RuleBuilder converts BioNetGen Language (BNGL) strings and graph-based representations to formulate, visualize, and interpret biochemical rule-based models.

Key Features:

  • Graphical representation: Converts BNGL structures into graph representations composed of nodes and edges that correspond to molecular components and interactions.
  • Rule-based modeling: Encodes biochemical reactions as graph-rewriting rules that specify reactant properties, transformations, and kinetic rate laws.
  • Contextual constraints: Represents contextual constraints within reaction rules to capture conditional dependencies and reduce verbosity of BNGL specifications.
  • Bidirectional BNGL conversion: Performs bidirectional translation between BNGL strings and graph-based models, enabling conversion from textual BNGL to graphs and from graphs back to BNGL.
  • Model formulation: Converts BNGL strings into graph-based representations composed of nodes and edges to support reading and constructing rule-based models.

Scientific Applications:

  • Systems biology: Support construction and interpretation of biochemical network models for systems-level analysis.
  • Model prediction: Enable development of rule-based models that can be used to predict system behavior under varied conditions.
  • Drug discovery: Facilitate representation and analysis of signaling and interaction networks relevant to target identification and mechanism-of-action studies.
  • Metabolic engineering: Aid formulation of enzyme and pathway interaction rules for metabolic network modeling.
  • Synthetic biology: Support design and analysis of engineered biochemical circuits using rule-based specifications.

Methodology:

Bidirectional translation between BNGL strings and graph-based representations composed of nodes and edges, and encoding of graph-rewriting rules with contextual constraints and kinetic rate laws.
