SCMVTDb
SCMVTDb compiles and annotates de novo transcriptome data from small cardamom (Elettaria cardamomum Maton) to characterize mosaic/marble disease–associated molecular responses using RNA-Seq.
Key Features:
- De Novo Transcriptome and DEG Identification: Constructs a de novo transcriptome assembly from Illumina HiSeq RNA-Seq data and identifies 5,317 differentially expressed genes associated with mosaic disease.
- Regulatory and Marker Annotation: Annotates 2,267 transcription factors, 114 pathways, 175,952 genic region putative markers, and gene regulatory networks implicating auxin homeostasis and ethylene signaling in disease progression.
Scientific Applications:
- Disease Resistance and Breeding Research: Supports identification of candidate genes and molecular markers for improving small cardamom germplasm and enhancing resistance to mosaic/marble disease.
Methodology:
SCMVTDb is generated through de novo transcriptome assembly of Illumina HiSeq RNA-Seq data, differential expression analysis, transcription factor and pathway annotation, genic marker discovery, and gene regulatory network analysis to define molecular mechanisms underlying mosaic disease.
