SLIM

SLIM processes environmental DNA (eDNA) metabarcoding amplicon sequencing data to automate paired-end reads assembly, chimera filtering, Operational Taxonomic Unit (OTU) clustering, and taxonomic assignment for biodiversity and ecological analyses.

Key Features:

  • Automated processing: Automates paired-end reads assembly, chimera filtering, OTU clustering, and taxonomic assignment using established bioinformatics tools and algorithms.
  • Modular architecture: Organizes processing into configurable modules that can be extended to integrate additional software tools and workflows.
  • Reproducibility: Stores pipeline configurations comprising the sequence of modules and their parameters in files for reuse and consistent analyses.
  • High-throughput amplicon support: Handles multiplexed, high-throughput amplicon sequencing datasets and produces annotated OTU-to-sample matrices.
  • Workflow configuration: Enables configuration and execution of complex workflows through module sequencing and parameter specification.

Scientific Applications:

  • Biodiversity surveys: Generates OTU-to-sample matrices from eDNA metabarcoding data to support species detection and richness assessments.
  • Ecological monitoring: Produces community composition data for ecosystem health monitoring and temporal or spatial ecological studies.
  • Conservation assessment: Provides taxonomic assignment and OTU clustering outputs useful for conservation planning and species distribution analyses.
  • Community ecology: Enables analyses of species interactions and community structure from multiplexed amplicon datasets.

Methodology:

Uses existing bioinformatics tools and algorithms to perform paired-end reads assembly, chimera filtering, OTU clustering, and taxonomic assignment within a modular pipeline whose configurations are saved as files.
