TEs

TEs annotates and analyzes transposable element (TE) variation across maize genomes to characterize structural TE polymorphisms and their influence on gene content and genome evolution.

Key Features:

  • Polymorphic TE Identification: Identifies approximately 400,000 polymorphic transposable elements across four maize genomes (B73, W22, Mo17, and PH207), encompassing ~1.6 Gb of variable TE sequence.
  • Comprehensive Structural Annotation: Provides uniform structural annotations of TEs to enable detailed comparative analyses and to distinguish recent transposition events from deletions of older elements.
  • Genomic Distribution Analysis: Reports distribution of polymorphic TEs across the maize genomes, including regions showing shared ancestry among genotypes.
  • Gene–TE Interaction Insights: Detects 2,380 gene annotations in the B73 genome located within variable TEs, documenting TE-associated gene content variability among genotypes.

Scientific Applications:

  • Genomic Variation Studies: Enables analysis of TE-driven genomic diversity in maize by cataloging polymorphic TE insertions and variable TE sequence.
  • Evolutionary Biology: Supports inference of evolutionary relationships and shared ancestry among maize genotypes through TE distribution and polymorphism patterns.
  • Gene Function Research: Facilitates investigation of how TEs affect gene content and annotations by identifying genes located within variable TEs.

Methodology:

Defines shared and variable TE insertions across multiple maize genomes using uniform structural annotations and reconstructs the nesting history of TEs.
