TogoGenome

TogoGenome provides integrated Semantic Web representation and query of heterogeneous genomic data to enable semantic searches and comparative genomics.

Key Features:

  • RDF-based data storage: Uses the Resource Description Framework (RDF) to represent and store genomic data.
  • SPARQL querying: Executes queries via the SPARQL Protocol and RDF Query Language (SPARQL) for semantic data retrieval.
  • Semantic-faceted search: Implements a semantic-faceted search supporting queries based on gene functional annotations, taxonomy, phenotypes, and environmental contexts.
  • Ontology integration: Integrates relevant ontologies to enhance the precision and relevance of semantic queries.
  • Semantic comparative genomics: Enables comparative genomics across multiple organisms, supporting analysis of pan-organism and organism-specific genes.
  • Modularized architecture (TogoStanza): Modularizes report components using the TogoStanza framework to represent and reuse modular genomic data blocks.

Scientific Applications:

  • Semantic annotation queries: Querying gene functional annotations, taxonomy, phenotypes, and environmental contexts using Semantic Web technologies.
  • Comparative genomics: Comparative analysis across multiple organisms to investigate pan-organism and organism-specific genes and evolutionary relationships among taxa.
  • Heterogeneous data integration: Integration and flexible querying of heterogeneous genomic datasets to support cross-dataset analyses.

Methodology:

Data are represented and stored in RDF; queries are performed via SPARQL (SPARQL Protocol and RDF Query Language); semantic-faceted search leverages ontologies; semantic comparative genomics operates on pan‑organism and organism-specific gene sets; report components are modularized using TogoStanza.
