VegMarks

VegMarks provides genome-wide SNP and SSR genotype-based analyses of eggplant (Solanum melongena L.) germplasm to characterize genetic diversity and population structure.

Key Features:

  • Marker dataset: Contains genotype data for 831 SNP and 50 SSR markers across 893 eggplant (Solanum melongena L.) genetic resources.
  • Core Collection Development: Uses Core Hunter II to select a World Eggplant Core (WEC) of 100 accessions chosen for high genetic diversity.
  • Genetic diversity and population structure analysis: Performs analyses that identify high genetic diversity in Asian regions, notably South Asia and Southeast Asia, among the 893 accessions.
  • Geographical clustering: Applies cluster analysis and STRUCTURE analyses on SNP genotypes to partition the WEC into four clusters (S1–S4) corresponding to geographic groups: S1 (European, American, African), S2 (East Asian), S3 (Southeast Asian), and S4 (South Asian and Southeast Asian).

Scientific Applications:

  • Genetic diversity assessment: Enables characterization of global and regional patterns of genetic variation in eggplant germplasm.
  • Breeding and trait improvement: Supports selection of diverse parental accessions for breeding programs targeting traits such as disease resistance, yield, and nutritional quality.
  • Conservation and germplasm management: Informs preservation and rational sampling of genetically diverse accessions for genebank and conservation programs.

Methodology:

Analysis of 831 SNP and 50 SSR markers across 893 accessions, core selection using Core Hunter II, and cluster analysis plus STRUCTURE analyses on SNP genotypes.
