ALIFRITZ
ALIFRITZ performs simultaneous statistical multiple sequence alignment and phylogeny reconstruction by integrating indel-aware models (including TKF2) and a simulated annealing optimization to infer alignments, indel histories, and phylogenetic trees from DNA or protein sequences.
