AlphaTims

AlphaTims indexes, accesses, and analyzes high-dimensional LC–TIMS–Q-TOF mass spectrometry data by representing detector events across liquid chromatography, ion mobility, and time-of-flight dimensions.

Key Features:

  • Four-Dimensional Data Representation: Represents detector arrival events as a sparse four-dimensional matrix spanning liquid chromatography (minutes), trapped ion mobility spectrometry (milliseconds), and time-of-flight (microseconds).
  • Efficient Data Indexing: Implements a specialized indexing scheme that enables rapid loading and access to large LC-TIMS-Q-TOF datasets containing billions of detector events.
  • High-Performance Computation: Uses just-in-time compilation with Numba to accelerate computational operations on mass spectrometry data.
  • HDF5 Data Storage: Utilizes HDF5 files to store and manage large-scale mass spectrometry datasets for efficient retrieval and analysis.
  • Multidimensional Data Access: Enables slicing and retrieval of indexed data across LC, TIMS, and TOF dimensions for detailed exploration of detector events.

Scientific Applications:

  • LC–TIMS–Q-TOF Proteomics Analysis: Supports exploration and analysis of high-dimensional mass spectrometry datasets generated by trapped ion mobility spectrometry coupled with quadrupole time-of-flight instruments.
  • Mass Spectrometry Data Exploration: Enables efficient investigation of detector events and multidimensional spectral features in proteomics experiments.
  • Large-Scale Proteomics Data Processing: Facilitates computational analysis of datasets containing billions of mass spectrometry detector events.

Methodology:

AlphaTims indexes raw LC–TIMS–Q-TOF mass spectrometry data by representing detector arrival events as a sparse four-dimensional matrix, accelerates computations using Numba just-in-time compilation, and stores indexed datasets in HDF5 format for multidimensional data access.
