aMatReader
aMatReader imports adjacency matrices into Cytoscape as network edge attributes to enable network visualization and analysis of pairwise interaction data such as gene correlations and similarities.
Key Features:
- Multi-Format Import Capability: Supports importing one or multiple adjacency matrix files as network edge attributes from formats commonly produced by R, MATLAB, and Python.
- Intelligent Parameter Prediction: Predicts matrix import parameters by analyzing the initial lines of input files.
- CyREST Integration: Exposes CyREST (Cytoscape REST API) endpoints to enable programmatic import of matrix data into Cytoscape.
- API Accessibility for Automation: Provides an API for automation to script direct transfer of networks represented as adjacency matrices into Cytoscape.
Scientific Applications:
- Network construction and visualization: Enables construction and visualization of biological networks from adjacency matrices representing pairwise interactions.
- Gene pathway and interaction analysis: Facilitates analysis of gene pathways and gene–gene interaction networks.
- Gene regulatory mechanism studies: Supports investigation of gene regulatory mechanisms via network representations.
- Biomarker identification: Enables network-based approaches to identify potential biomarkers.
- Disease pathway exploration: Supports exploration of disease-associated pathways through imported network data.
Methodology:
Implements algorithms to interpret and convert adjacency matrix data into Cytoscape-compatible network formats, predicts import parameters by analyzing initial file lines, and exposes CyREST endpoints for programmatic import.
