animalcules

animalcules provides an R package for comprehensive microbiome data analysis and interpretation of 16S rRNA sequencing, shotgun DNA metagenomics, and RNA-based metatranscriptomics datasets using diversity metrics, differential abundance testing, biomarker identification, interactive visualizations, and machine learning models.

Key Features:

  • Comprehensive Data Support: Supports 16S rRNA sequencing, shotgun DNA metagenomics, and RNA-based metatranscriptomics datasets.
  • Traditional Microbiome Analyses: Performs alpha and beta diversity calculations and differential abundance analysis.
  • Biomarker Identification: Implements methods for identifying microbial biomarkers associated with conditions of interest.
  • Visualization: Generates interactive and dynamic visualizations and advanced visualization techniques for exploring complex datasets.
  • Machine Learning: Integrates machine learning models for analysis and predictive modeling of microbiome data.
  • Implementation: Distributed as an R package for computational microbiome workflows.

Scientific Applications:

  • Human-associated microbiome research: Enables analysis of human-associated microbial communities to study roles in health and disease.
  • Host–microbe interaction exploration: Supports exploration of relationships between microbes and host environments.
  • Biomarker discovery and translational research: Facilitates discovery of microbial markers associated with disease and informs development of therapeutic strategies.

Methodology:

Performs alpha and beta diversity calculations, differential abundance analysis, and biomarker identification while integrating novel and existing analytical methods with advanced visualization techniques and machine learning models for 16S rRNA, shotgun DNA metagenomics, and RNA-based metatranscriptomics data.
