annotatepeaks
annotatepeaks annotates genomic peaks from next-generation sequencing data such as ChIP-seq and ATAC-seq by mapping them to genomic features including promoters, enhancers, exons, introns, and other regulatory elements to support functional interpretation.
Key Features:
- Genomic Feature Annotation: Annotates each peak with the nearest genomic feature, including promoters, enhancers, exons, introns, and other regulatory elements.
- Visualization: Generates a .png file that visualizes the distribution of peaks across different genomic features.
- Galaxy Integration: Integrates with the Galaxy Project framework to execute computational workflows and record analysis provenance for reproducibility.
Scientific Applications:
- Functional Genomics: Maps peaks to genomic features to infer potential regulatory roles and support studies of gene expression regulation.
- Epigenetics Research: Supports analyses of chromatin accessibility and histone modifications by identifying promoters and enhancers.
- Transcription Factor Binding Studies: Maps ChIP-seq peaks to regulatory elements to localize transcription factor binding sites.
Methodology:
Processes large next-generation sequencing datasets using computational algorithms and leverages the Galaxy framework for workflow execution and provenance tracking.
