ApE

ApE provides visualization, annotation, and in silico cloning simulation of DNA sequences for plasmid design and sequence analysis.

Key Features:

  • Flexible sequence annotation: Manual annotation and use of user-defined feature libraries to assign features to DNA sequences.
  • In silico cloning simulations: Simulation of PCR, Gibson assembly, restriction–ligation assembly, and Golden Gate assembly for construct design.
  • Plasmid map generation: Creation of linear and circular plasmid maps showing feature positions and orientations.
  • Sequence visualization: Graphical representation of nucleotide sequences and annotated features for inspection and analysis.
  • Annotation libraries: Support for predefined and custom feature libraries to standardize annotations and identify functional elements.
  • Design tools: Integrated functions to assemble constructs and evaluate cloning strategies computationally.

Scientific Applications:

  • Plasmid design and construct assembly: Designing and assembling plasmid constructs for genetic engineering and synthetic biology experiments.
  • Cloning strategy planning and optimization: Planning PCR- and assembly-based cloning workflows and assessing feasibility in silico before laboratory implementation.
  • Sequence motif and regulatory element analysis: Identification and annotation of sequence motifs and regulatory elements within DNA sequences.
  • Genomic annotation and reporting: Generating annotated sequence maps for documentation and analysis of constructs and genomic regions.
  • Educational visualization: Producing annotated maps and sequence visualizations to illustrate plasmid structure and annotations in teaching contexts.

Methodology:

Sequence visualization, manual and library-based annotation, and in silico simulation of cloning methods including PCR, Gibson assembly, restriction–ligation assembly, and Golden Gate assembly.
