AraQTL

AraQTL provides access to and analytical functions for expression quantitative trait loci (eQTL) data in Arabidopsis thaliana to elucidate the genetic architecture underlying natural variation in gene expression.

Key Features:

  • Centralized Data Repository: Consolidates eQTL datasets from published Arabidopsis thaliana genetical genomics experiments.
  • Comparative Analysis: Enables comparison and cross-referencing of eQTL studies across experimental conditions and genetic backgrounds.
  • Meta-Analysis Tools: Supports synthesis of findings from multiple studies to detect broader patterns and interactions.
  • Local eQTL and Gene-by-Environment Screening: Supports screening specific genomic regions for local eQTLs and identifying gene-by-environment interactions.
  • Candidate Gene Prioritization for Phenotypic QTLs: Facilitates comparison of eQTLs with phenotypic QTLs to explore candidate genes and molecular mechanisms.
  • Integration of Phenotypic, Molecular, and Genotypic Data: Enables systems biology approaches by combining phenotypic, molecular, and genotypic datasets.
  • Aggregation of Recombinant Inbred Line Expression Data: Aggregates high-throughput gene expression data from recombinant inbred line populations for genome-wide analyses.

Scientific Applications:

  • Candidate gene discovery: Identify eQTLs that may serve as candidate genes for specific phenotypic traits.
  • Gene-by-environment interaction analysis: Compare eQTL profiles across environmental conditions to explore GxE effects.
  • Regulatory network and systems biology studies: Integrate phenotypic, molecular, and genotypic data to uncover complex genetic networks and regulatory mechanisms.
  • Genome-wide genetical genomics investigations: Perform genome-wide analyses of the genetic determinants of gene expression variation using recombinant inbred line data.

Methodology:

Aggregates high-throughput gene expression data from recombinant inbred line populations to enable genome-wide investigation of genetic determinants of gene expression variation and identification of eQTLs and associated genetic interactions.
