ASlive
ASlive catalogs alternative splicing events from RNA-Seq data across cattle (Bos taurus), sheep (Ovis aries), pig (Sus scrofa), chicken (Gallus gallus), and horse (Equus caballus) to enable quantitative and comparative analyses of splicing regulation in livestock.
Key Features:
- Comprehensive Data Coverage: Aggregates alternative splicing data from public RNA-Seq datasets totaling 28.6 terabases across diverse tissues, cell types, and biological conditions for five major livestock species.
- Detailed Event Information: Provides genomic locations, associated genes, and classification of splicing event types for annotated alternative splicing events.
- Quantitative Measurements: Reports percent spliced in (PSI) values to quantify relative abundances of splice variants.
- Variant Overlap Analysis: Includes annotations of overlaps between alternative splicing events and known DNA variants.
- Orthologous Event Mapping: Identifies orthologous splicing events across lineage groups to support comparative genomics studies.
Scientific Applications:
- Functional genome annotation: Supports annotation of gene models and splicing landscapes in livestock genomes.
- Livestock health and productivity research: Enables analysis of splicing regulation relevant to growth, development, disease resistance, and other traits.
- Comparative and evolutionary genomics: Facilitates cross-species comparison of splicing conservation and divergence.
Methodology:
Integration and analysis of public RNA-Seq datasets (28.6 terabases) with curation and computation of percent spliced in (PSI) values to produce annotated alternative splicing events and associated quantitative metrics.
