BacSeq
BacSeq automates the analysis of whole-genome sequencing (WGS) and next-generation sequencing (NGS) data from bacterial genomes to generate genome assemblies and annotations, detect multidrug resistance genes, virulence factors and plasmids, identify single-nucleotide polymorphisms (SNPs), and construct phylogenetic trees for comparative genomic studies.
Key Features:
- Automated analysis workflow: End-to-end processing of NGS/WGS bacterial sequencing data into downstream analyses.
- Genome assembly and annotation: Assembly of raw sequencing reads into genome sequences and annotation to identify genes and genetic elements.
- Identification of key genetic elements: Detection of multidrug resistance genes, virulence factors, and plasmids within bacterial genomes.
- Comparative genomic analysis: Single-nucleotide polymorphism (SNP) identification and phylogenetic tree construction for evolutionary analysis.
- Batch processing capability: Support for simultaneous processing of multiple bacterial isolates.
Scientific Applications:
- Clinical and medical research: Identification of genetic determinants of drug resistance and virulence to inform treatment-related investigations.
- Epidemiology and surveillance: Tracking the spread of antibiotic-resistant strains using SNP and phylogenetic analyses.
- Evolutionary and comparative genomics: Studying pathogen evolution and relationships among isolates via phylogenetics and SNPs.
- Microbiological research: Characterization of plasmids and other genetic elements relevant to bacterial function and behavior.
Methodology:
Computational steps explicitly include assembly of raw sequencing reads, genome annotation, detection of multidrug resistance genes, virulence factors and plasmids, SNP identification, and phylogenetic tree construction, with support for batch processing of multiple isolates.
