BCM Search Launcher Sequence Utilities

BCM Search Launcher Sequence Utilities provides integrated access to web-hosted sequence search and analysis services for molecular biology, enabling submission of sequences to established algorithms and retrieval of linked auxiliary database information.

Key Features:

  • Protein Sequence Submission: Provides a consolidated Protein Sequence Search Page that forwards sequences to remote search algorithms including BLAST, FASTA, Smith-Waterman, BEAUTY, PROSITE, and BLOCKS.
  • Nucleic and Alignment Tools: Supports nucleic acid sequence searches, multiple and pairwise sequence alignments, and gene feature searches.
  • Secondary Structure and Utilities: Offers protein secondary structure prediction, six-frame translation, and additional sequence utilities.
  • Result Linking: Augments search results with hypertext links to auxiliary resources such as NCBI Entrez and the Sequence Retrieval System (SRS), including links to Medline abstracts for BLAST hits.
  • Preset Parameters: Applies preset default search parameters for sequence database search tools to standardize initial analyses.
  • Batch Processing: Provides a batch client for Unix and Macintosh that submits multiple sequences for automated background processing and returns individual HTML result documents.

Scientific Applications:

  • Protein Function Prediction: Enables inference of protein function via sequence similarity searches and motif/pattern databases such as PROSITE and BLOCKS.
  • Gene Annotation: Supports gene feature identification and annotation through sequence searches and alignments.
  • Evolutionary and Comparative Analysis: Facilitates evolutionary studies and comparative genomics using multiple and pairwise sequence alignments.
  • Structural Analysis: Supports protein structural analysis through secondary structure prediction and homology-based interpretations.
  • High-throughput Genomics/Proteomics: Enables large-scale batch analyses for genomics and proteomics workflows via the batch client.

Methodology:

Organizes web-based molecular biology services into functional categories and issues remote server queries to established tools (BLAST, FASTA, Smith-Waterman, BEAUTY, PROSITE, BLOCKS); integrates hyperlinks to NCBI Entrez and SRS; and implements preset search parameters and a Unix/Mac batch client that returns HTML result documents.
