BEE enables exploration and querying of biomedical entities—genes, microRNAs (miRNA), drugs, diseases, single nucleotide polymorphisms (SNPs), and pathways—and their gene associations.

- Supported entity types: Searches and returns information for genes, microRNAs (miRNA), drugs, diseases, single nucleotide polymorphisms (SNPs), and pathways.
- Integration of diverse databases: Aggregates data from 16 databases (Ensemble, PharmGKB, Genetic Home Reference, Tarbase, Mirbase, NCI Thesaurus, DisGeNET, Linked Life Data, UMLS, GSEA MsigDB, Reactome, KEGG, Gene Ontology, HGVD, SNPedia, dbSNP) based on gene associations and enriches entries with synonyms, descriptions, and links.
- Advanced search capabilities: Accepts keyword queries with specification of entity type and supports set operations including intersection, union, and negation for refining results.
- Gene interaction retrieval: Provides associated gene interactions linked to queried biomedical entities.
