BiasAway

BiasAway generates nucleotide composition-matched background sequences to mitigate sequence composition biases (e.g., GC-bias) in motif enrichment and related genomic analyses.

Key Features:

  • Nucleotide Composition Matching: Implements six distinct approaches to generate synthetic or genomic background sequences that match the mono- and dinucleotide compositions of user-provided foreground sequences.
  • Genomic Model Approaches: Provides four different models for selecting genomic background sequences that match the mononucleotide composition of foreground sequences.
  • Synthetic and Genomic Backgrounds: Supports generation of both synthetic background sequences and selection of genomic regions as matched backgrounds.
  • Precomputed Genomic Partitions: Includes precomputed partitions of genomes from nine species provided in five different bin sizes for background selection.
  • Bias Mitigation: Specifically addresses sequence composition biases such as GC-bias to reduce false positive enrichments in downstream analyses.

Scientific Applications:

  • Motif Enrichment Analysis: Produces composition-matched backgrounds to improve accuracy and reduce false positives in motif enrichment tests.
  • Regulatory Element Identification: Provides matched backgrounds that help distinguish genuine regulatory signals from composition-driven artifacts.
  • Transcription Factor Binding Site Analysis: Improves specificity of TFBS analyses by accounting for mono- and dinucleotide composition biases.
  • Comparative Genomic Sequence Analyses: Facilitates precise sequence comparisons in genomic investigations requiring controlled nucleotide composition.

Methodology:

Generates synthetic or selects genomic background sequences using six composition-matching approaches, applies four genomic selection models for mononucleotide matching, and leverages precomputed genomic partitions for nine species in five bin sizes.
