BINDTranslation

BINDTranslation converts BIND's last curated 2005 release from custom XML into the Proteomics Standards Initiative-Molecular Interaction (PSI-MI) format 2.5 to preserve and standardize curated biomolecular interaction data and identifiers.

Key Features:

  • Data conversion and standardization: Converts BIND's 2005 curated release from custom XML to PSI-MI 2.5 to align the dataset with current molecular interaction standards.
  • Identifier updating: Updates outdated molecule identifiers to current accession schemes to maintain referential integrity of interactors.
  • Expanded interactor and species coverage: Produces an updated dataset that includes a broader range of species and interactor types than prior BIND releases.
  • Data modeling adjustments: Addresses representation and storage issues in how biomolecular interactions are modeled to improve structural consistency.
  • Controlled vocabulary adoption: Aligns terminology with contemporary scientific nomenclature through controlled vocabulary use.
  • Data cleaning: Performs error correction, redundancy removal, and other cleaning steps to improve dataset quality.

Scientific Applications:

  • Bioinformatics research: Enables integration of standardized interaction data into computational analyses and external interaction databases.
  • Systems biology: Supports construction and analysis of multi-species interaction networks for systems-level studies.
  • Drug discovery and development: Provides curated interaction data useful for exploring interaction pathways and identifying potential molecular targets.

Methodology:

Conversion of BIND's 2005 custom XML to PSI-MI 2.5; data modeling adjustments; controlled vocabulary adoption; and data cleaning including error correction, identifier updates, and redundancy removal.
