Biobox

Biobox provides a Python library for loading, programmatically manipulating, and analyzing atomistic and pseudoatomistic biomolecular structures to support biomolecular modeling and structural analyses.

Key Features:

  • Python-based implementation: Implements functionality in Python to enable programmatic access and scripting for biomolecular data.
  • Comprehensive API: Exposes an API to load, manipulate, and analyze atomistic and pseudoatomistic structures.
  • Integration of software libraries: Integrates diverse software libraries into a unified computational framework.
  • Standardized methods and reimplementation of common tasks: Reimplements common biomolecular modeling tasks to provide standardized computational methods.

Scientific Applications:

  • Biomolecular modeling: Supports workflows and analyses in biomolecular modeling studies.
  • Structure manipulation and editing: Enables programmatic modification and handling of molecular structures.
  • Analysis of atomic interactions: Facilitates calculation and analysis of atomic-level interactions within structures.
  • Molecular dynamics preparation and analysis: Supports preparation and analysis steps related to molecular dynamics simulations.

Methodology:

Implemented in Python by integrating multiple software libraries and reimplementing common tasks, exposing a programmatic API to load, manipulate, and analyze atomistic and pseudoatomistic structures.
