Bioclipse
Bioclipse provides an extensible bio- and cheminformatics workbench for integrating chemical structures, biological sequences and alignments, visualization, and scripting to support systems biology and drug discovery analyses.
Key Features:
- Domain-specific language: A built-in domain-specific scripting language enables reproducible analyses and automation of bio- and cheminformatics tasks.
- Visualization: Advanced visualization components support rendering of input data and analytical results for chemical structures, sequences, and alignments.
- Chemical structure editor: A rewritten chemical structure editor permits detailed manipulation and analysis of molecular models.
- Table component: A table component supports handling multiple molecules and processing gigabyte-sized molecular datasets.
- Sequence and alignment editor: A graphical editor supports visualization and editing of biological sequences and alignments.
- Extensibility: An extensible architecture supports adding algorithms, visualizations, and scripting commands via plugins.
- Platform and compute model: Built on the Eclipse Rich Client Platform (RCP) to run on the desktop while leveraging web-based services for intensive calculations and data retrieval.
- Implementation: Implemented in Java for cross-platform operation.
Scientific Applications:
- Systems biology: Integration of molecular structures and sequence data to support systems-level analyses.
- Drug discovery: Chemical structure editing, visualization, and large-scale cheminformatics workflows for drug discovery.
- Cheminformatics: Processing and analysis of large molecular datasets, including gigabyte-sized files.
- Sequence analysis: Visualization and editing of biological sequences and alignments for bioinformatics studies.
- Data integration: Combining local desktop computation with web-based services to integrate bio- and cheminformatics resources.
Methodology:
Bioclipse is implemented in Java and built on the Eclipse Rich Client Platform (RCP); it includes a built-in domain-specific scripting language, a table component for gigabyte-sized molecular datasets, an extensible plugin architecture, and the ability to leverage web-based services for intensive calculations and data retrieval.
