AWAggregator
AWAggregator implements an attribute-weighted aggregation algorithm that leverages peptide-spectrum match (PSM) attributes to provide a more accurate estimate of protein abundance compared to conventional aggregation methods.
Key Features:
- Attribute-Weighted Aggregation: The algorithm aggregates PSMs to the protein level using a weighted average that incorporates predicted quantitative inaccuracy.
- Random Forest-Based Prediction: Pre-trained random forest models predict the quantitative inaccuracy of PSMs based on their attributes.
- Custom Training Set Construction: Users can construct their own training sets that are more relevant to their specific experimental conditions.
Scientific Applications:
- Protein Abundance Estimation: Provides more accurate protein abundance estimates from peptide-spectrum match data compared to conventional aggregation methods.
- Quantitative Proteomics: Improves quantitative accuracy in mass spectrometry-based proteomics by weighting PSM contributions according to their predicted reliability.
Methodology:
The algorithm employs pre-trained random forest models to predict the quantitative inaccuracy of PSMs based on their attributes, then aggregates PSMs to the protein level using a weighted average that takes the predicted inaccuracy into account.
