biscuiteer
biscuiteer provides convenience functions for loading Biscuit output into bsseq, summarizing whole-genome bisulfite sequencing (WGBS) data over defined regions and in mappable samples, with or without imputation, dropping of mostly-NA rows, and age estimates.
Key Features:
- Biscuit output loading: Functions as a test harness for bsseq loading of Biscuit output.
- WGBS data summarization: Summarizes WGBS data over defined regions and in mappable samples.
- Imputation support: Performs analysis with or without imputation.
- Data filtering: Drops mostly-NA rows from datasets.
- Age estimation: Provides age estimates from methylation data.
Scientific Applications:
- Bisulfite sequencing analysis: Facilitates processing and analysis of WGBS data generated by the Biscuit aligner.
- DNA methylation region analysis: Enables summarization of methylation data over user-defined genomic regions.
- Epigenetic clock estimation: Supports biological age estimation from DNA methylation patterns.
Methodology:
The tool loads Biscuit output into the bsseq Bioconductor package framework for downstream analysis.
