crisprDesign
crisprDesign provides a comprehensive suite of functions to design and annotate CRISPR guide RNA (gRNAs) sequences for CRISPR knockout, CRISPR activation, CRISPR inhibition, CRISPR base editing, and CRISPR knockdown modalities using DNA-target nucleases (Cas9, Cas12a) and RNA-target nucleases (Cas13d), as well as all types of base editors.
Key Features:
- On-target search: Identifies potential gRNA target sequences within reference genomes, transcriptomes, and custom DNA and RNA sequences.
- Off-target search: Detects potential off-target binding sites across the genome or transcriptome.
- On-target efficiency scoring: Scores gRNA sequences for predicted on-target cutting or activity efficiency.
- Off-target scoring: Evaluates and scores potential off-target effects for designed gRNAs.
- Gene and TSS contextual annotations: Provides full gene and transcription start site contextual annotations for designed gRNAs.
- SNP annotation: Annotates single nucleotide polymorphisms in gRNA sequences for human genomes only.
- Unpaired and paired gRNA design: Enables design of both single gRNAs and paired gRNA configurations.
Scientific Applications:
- CRISPR knockout: Designs gRNAs to induce gene knockout through DNA double-strand breaks.
- CRISPR activation: Designs gRNAs to upregulate target gene expression.
- CRISPR inhibition: Designs gRNAs to downregulate target gene expression without DNA cleavage.
- CRISPR base editing: Designs gRNAs compatible with base editors for precise nucleotide conversions.
- CRISPR knockdown: Designs gRNAs to reduce target gene expression levels.
Methodology:
The package performs gRNA design on reference genomes, transcriptomes, and custom DNA and RNA sequences, supporting both unpaired and paired gRNA designs with computational search and scoring algorithms for on-target and off-target analysis.
