deconvR
deconvR provides a collection of functions for analyzing deconvolution of bulk samples using an atlas of reference omic signature profiles and a user-selected model.
Key Features:
- Reference Atlas Creation and Extension: Users can create or extend a reference atlas of omic signature profiles.
- Bulk Signature Simulation: Users can simulate the desired size of the bulk signature profile of the reference cell types.
- Cell-Type-Specific Methylation Atlas: The package includes a cell-type-specific methylation atlas for use in deconvolution.
- Illumina EPIC B5 Probe IDs: Included probe IDs can be used in deconvolution analyses.
- BSmeth2Probe: A function to map WGBS data to their probe IDs.
Scientific Applications:
- Bulk Sample Deconvolution: Deconvolution of bulk omic samples using reference signature profiles and a user-selected model.
- Methylation Data Analysis: Deconvolution using cell-type-specific methylation atlases and Illumina EPIC B5 probe IDs.
- WGBS Data Mapping: Mapping of whole-genome bisulfite sequencing data to probe IDs via BSmeth2Probe.
Methodology:
Deconvolution is performed using an atlas of reference omic signature profiles and a user-selected model.
