gVenn
gVenn computes and visualizes overlaps between gene sets or genomic regions using proportional-area Venn diagrams and UpSet plots.
Key Features:
- Proportional Venn Diagrams: Generates Venn diagrams with proportional areas to represent overlap sizes between sets.
- UpSet Plot Support: Recommends and provides UpSet plots for visualizing larger numbers of sets where Venn diagrams become impractical.
- Genomic Range Inputs: Supports GRanges and GRangesList data structures for genomic interval analysis.
- Publication-Ready Output: Generates clean, interpretable figures suitable for scientific publication.
Scientific Applications:
- ChIP-seq Analysis: Integrates with analysis workflows to compare genomic regions from chromatin immunoprecipitation sequencing experiments.
- ATAC-seq Analysis: Supports comparison of accessible chromatin regions from assay for transposase-accessible chromatin sequencing data.
- Genomic Interval Comparison: Enables overlap analysis of genomic regions from various sequencing-based assays.
Methodology:
The package computes set overlaps and renders proportional-area Venn diagrams or UpSet plots from GRanges and GRangesList inputs.
