packFinder

packFinder provides algorithms and tools for in silico pack-TYPE transposon discovery by filtering a given genome for properties unique to DNA transposons and returning tools for the investigation of returned matches.

Key Features:

  • Genome Filtering: Filters a given genome for properties unique to DNA transposons.
  • Match Investigation: Provides tools for the investigation of returned matches.
  • Input Format: Accepts sequences in DNAString format.
  • Output Format: Returns ranges as a dataframe in the format returned by as.dataframe(GRanges).

Scientific Applications:

  • Pack-TYPE Transposon Discovery: Enables de novo annotation of pack-TYPE transposable elements.
  • DNA Transposon Analysis: Supports identification and characterization of DNA transposons in genomic sequences.

Methodology:

Filters a given genome for properties unique to DNA transposons; sequences are input in DNAString format and ranges are returned as a dataframe.
