planttfhunter
planttfhunter identifies plant transcription factors from protein sequence data and classifies them into families and subfamilies using the classification scheme implemented in PlantTFDB.
Key Features:
- Transcription factor identification: TFs are identified using pre-built hidden Markov model profiles for DNA-binding domains.
- Family and subfamily classification: Auxiliary and forbidden domains are used with DNA-binding domains to classify TFs into families and subfamilies when applicable.
- Comprehensive coverage: TFs can be classified in 58 different TF families/subfamilies.
Scientific Applications:
- Plant transcription factor annotation: Identification and systematic classification of plant TFs from protein sequence data for downstream functional and evolutionary analysis.
Methodology:
Pre-built hidden Markov model profiles for DNA-binding domains are used to identify transcription factors, followed by classification using auxiliary and forbidden domains in combination with DNA-binding domains according to the PlantTFDB classification scheme.
