proActiv
proActiv estimates promoter activity from RNA-seq data by generating counts and normalized promoter activity estimates for each annotated promoter.
Key Features:
- Input flexibility: proActiv accepts junction files from TopHat2 or STAR or BAM files as inputs.
- Promoter activity quantification: proActiv generates counts and normalized promoter activity estimates for each annotated promoter.
- Condition comparison: proActiv identifies which promoter is active, which promoter is inactive, and which promoters change their activity across conditions.
- Visualization: proActiv allows visualization of promoter activity across conditions.
Scientific Applications:
- Alternative promoter analysis: proActiv enables the analysis of alternative promoters that control the expression of different isoforms pre-transcriptionally in various cell types and diseases.
Methodology:
proActiv uses aligned reads as input to generate counts and normalized promoter activity estimates for each annotated promoter.
