Rbwa

Rbwa wraps BWA alignment algorithms for use in R, enabling short-read and long-read sequence alignment against reference genomes.

Key Features:

  • BWA-backtrack support: Provides access to the BWA-backtrack algorithm for aligning short reads.
  • BWA-MEM support: Provides access to the BWA-MEM algorithm for aligning longer reads and split alignment.
  • Index construction: Includes a convenience function to build a BWA index from a reference genome.

Scientific Applications:

  • Short-read alignment: Aligns Illumina short reads to a reference genome using BWA-backtrack.
  • Long-read and split-read alignment: Aligns longer sequences or sequences with structural variations using BWA-MEM.
  • Reference genome indexing: Prepares BWA indices from reference genomes to enable efficient alignment workflows.

Methodology:

Rbwa functions as an R wrapper that interfaces with the BWA C implementation, exposing BWA-backtrack and BWA-MEM algorithms and index building functionality within the R environment.
