scider
scider models the global density of cells in spatial transcriptomics data slides and supports downstream analyses including colocalization, boundary detection, and differential density analysis.
Key Features:
- Density Modeling: Models the global density of cells across a slide of spatial transcriptomics data.
- SpatialExperiment Integration: All functions are built based on the SpatialExperiment object, enabling integration with various spatial transcriptomics-related packages from Bioconductor.
- Colocalization Analysis: Performs downstream colocalization analysis after density modeling.
- Boundary Detection Analysis: Performs downstream boundary detection analysis after density modeling.
- Differential Density Analysis: Performs downstream differential density analysis after density modeling.
Scientific Applications:
- Spatial Transcriptomics Analysis: Enables cell density modeling and downstream spatial analysis of spatial transcriptomics data.
Methodology:
Density modeling of cells in spatial transcriptomics slides, with downstream colocalization analysis, boundary detection analysis, and differential density analysis.
