SIAMCAT

SIAMCAT provides a pipeline for statistical inference of associations between microbial communities and host phenotypes, enabling machine learning-based comparative metagenomics with tools for robust statistical modeling and biomarker extraction.

Key Features:

  • Data Preprocessing: Supports preprocessing of microbiome data for downstream analysis.
  • Statistical Association Testing: Provides methods to determine changes in microbial community composition associated with environmental factors or host phenotypes.
  • Statistical Modeling: Implements LASSO logistic regression for predictive modeling of host phenotypes from microbiome data.
  • Model Evaluation and Interpretation: Includes cross validation, parameter selection, ROC analysis, and diagnostic model plots.
  • Training Set Augmentation: Implements a novel strategy to improve cross-study generalization and recover accuracy and disease specificity when models are transferred across studies.

Scientific Applications:

  • Disease Biomarker Discovery: Identifies microbiome-based diagnostic and therapeutic biomarkers linked to human diseases through fecal metagenomic studies.
  • Meta-analysis: Enables machine learning-based meta-analysis across multiple metagenomic studies, as demonstrated with 10,803 fecal metagenomic samples.
  • Cross-disease Comparison: Distinguishes disease-specific biomarkers from biomarkers shared across multiple conditions.

Methodology:

SIAMCAT employs LASSO logistic regression for statistical modeling, with evaluation through cross validation, parameter selection, ROC analysis, and diagnostic model plots. A novel training set augmentation strategy addresses cross-study generalization limitations.
