SimBu
SimBu simulates bulk RNA-seq datasets with known cell type fractions from single-cell datasets or the sfaira database, with options for pre-defined or custom simulation scenarios and mRNA bias adaptation for biologically relevant results.
Key Features:
- Single-cell input flexibility: Users can supply their own single-cell study or utilize the sfaira database as input for simulation.
- Simulation scenarios: Multiple pre-defined simulation scenarios are available alongside options for running custom simulations.
- mRNA bias adaptation: Expression values can be modified by adding an mRNA bias to generate more biologically relevant simulations.
Scientific Applications:
- Bulk RNA-seq simulation: Generation of bulk RNA-seq datasets with known cell type fractions for benchmarking and method evaluation.
Methodology:
SimBu aggregates single-cell expression data into bulk profiles with defined cell type fractions; expression values can be adapted by adding an mRNA bias.
