snapcount

snapcount provides a client interface to the Snaptron webservices for querying raw expression counts and summarized measures of expression from RNA-seq samples by gene name or genomic region.

Key Features:

  • Gene and Region Querying: Supports querying by gene name or genomic region through the Snaptron webservices.
  • Raw Expression Count Retrieval: Returns raw expression counts derived from alignment of RNA-seq samples.
  • Summarized Expression Measures: Computes various summarized measures of expression across one or more regions or genes per-sample, including percent spliced in.

Scientific Applications:

  • RNA-seq Expression Analysis: Enables rapid retrieval and analysis of gene expression and splicing data from large-scale RNA-seq compendia.
  • Alternative Splicing Investigation: Supports calculation of percent spliced in and other splicing metrics across samples and conditions.

Methodology:

snapcount functions as an R/Bioconductor client interface that queries the Snaptron webservices and returns expression data.
